I would take your footage, adjust the levels, and pull a luma matte.

Did you do some roto work? I hate when this happens. The only work around I’ve found for this is to render out the comp before the time stretch has been applied and then drop that movie into the comp and reapply the time stretch.

Couldn’t you do this in C4D and export out an After Effects project. Then replace all of the solids with your images?
