I think you can use QuickTime Pro to set those options once you have rendered it from AE. Haven’t done it for a while so might be wrong.

Make your pre comp the same ratio as the screen of the iPad (1024×768 for example)

To do a screen replacement you really have to use a corner pin.
To get the image to fit correctly precompose it in a composition that is the same ratio as the screen you are putting it in. Do any animation inside this composition. Then apply the corner pin date to this whole precomp.

I’m just getting back into using AE seriously again after a long break. I’m loving the ability to use AME to render projects while I keep working but this lack of colour management in AME is seriously limiting. It feels like a massive oversight, and the precomp solution feels like a hack.
I’ve just made a feature request to get the color management features added to AME but for now it looks like I’m going back to background rendering

The clone tool is going to be a painful way to try and fix this.
You might be better just trying to add some more blur to that area of the mirror, just to break up the defined shape to the smudge. You would need to mask that effect in with some roto. I might be enough to just hide the problem.

You can always render your R3D out into another format to use in Mocha. As long as you keep the frame size the same you could track a TIF or JPEG sequence and then apply the tracking data to your R3D.

Make some real blood stains on a white surface, take pictures of them and composite them into the shot. Try different blending modes but I’m thinking screen.
Real elements are almost always look better than trying to create something inside computer. And definitely easier.
