You might have exported with interpret fields off from an interlaced source which forces AE to do a low quality deinterlace.

how are you viewing it back? pixel aspect ratio correction off in AE view or high quality playback in quicktime selected are first bets. Alpha channel exported too, if any?

is apple’s 10 bit codec only YUV 4:2:2 not RGB? Is compression Run Lenth Encoding?

Premiere Pro to edit back to AE would be ok dynamic link if not a bit sluggish compared to rendered out. You’ll need a lot of RAM to have both open and editing at same time. Original codec will be ok only if you render and import once. More that once, and you’ll start getting visual artifacts if the codec isn’t uncompressed 4:4:4 bare minimum 32bit/pixel at 16bpc. Don’t change your gamut space to a much larger space. That spreads out the bits thinly.

there’s a tut in videocopilot which shows how to remove freckles without any motion tracking. You could use this method and use a box blur.

i know in monet/mocha, a software program, you can roto then export out just the new mask as mask data or alpha or w/e. It makes rotos fast and easy. They developed it and used it in Harry Potter to track, remove, add objects to plain film shots. It works so much faster than AE that AE bought part of it in there new CS4 collection. If you think paying for some software is worth it, then go ahead.

I thought I should add, 16-bits per channel, which gives you 48 bits per pixel is not available in all image sequences including targa which has only 10.67 bits per pixel at max 32bpc. What’s the precision of 10.6 to 16 bits/pixel you ask? Almost none unless you’re Disney making master film archives or re-rendering 20x same clip in a row. if you are using prorez, dvc pro HD then you will get color shift. If you use Animation then it will work. There’s a large thread here.
