My advice: Just keep trying stuff till you get something you like. Animate position and rotation the same way as in that tutorial.
You could also use the wiggle expression (just google it if you don’t know), but sometimes that gives weird looking shakes.

I think I’d track each part separately. I’d make 5 duplicates of the video and have each one stabilized using a different feature you’re going to put onto your object with the corresponding mask on that layer.
Alternatively, you might be able to use the Warp Stabilizer and set it so there’s no motion, though I have a feeling it might not work.

Based on the motion blur, I’d guess that they shot the interview sections and sections of him talking at 24p and the other stuff at 60p. It’s possible they just had two cameras that rolled separately.
Yes, they put it all on a 24 fps timeline. Without changing anything, I believe Premiere interprets the footage as 60p so no matter what timeline you put it on, it will play at regular speed (not slow-mo). If you right click on the clip and go to Interpret Footage, it will let you change it to interpret it as a 24p clip and then it would play in slow-mo, or you could just stretch it in your timeline.

I think I would just make an adjustment layer and mask every line on the glass manually in After Effects. I’d put the adjustment layer above your animation, above the original image. After your animation is placed and color corrected correctly, I’d put another color correction on the adjustment layer to match the way the windows effect the original image. Finally I’d duplicate your animation, put it above the adjustment layer and use it as a trackmatte for the adjustment layer.

I’m not quite sure I understand what you’re trying to achieve. I know I did a project just a little while ago where I used a 3d layer with the magnification effect on it. And in order to get it in the shape of another layer, I precomped that layer (with the 3d layer inside it), collapsed transformations and used it as a track matte for the adjustment layer with the magnify effect.
I don’t know if that helps you though because I’m not quite sure what you’re trying to achieve.

It sounds to me like you don’t know how to track in after effects. Google some tutorials. Also, make sure your window is big enough. Hover hover the bottom of the window till the cursor changes, click and drag down.
