How much space do you have left on your HDD? This is the first thing I would check.

I created a tutorial explaining how I do this. It runs through how to capture a gif and set it up for editing in Final Cut Pro X.

Final Cut should handle JPEGs. I’d try exporting out sections of the film by setting in and out points on the timeline. Try two minute sections at first then stitching these back together. There is probably one dodgy image that is messing things up.
