I recently had the same issue: different light frequency.
Used DE:Flicker from DE:Vision.
Not a cheap solution but it fixed my problem.

If you copy/paste clips with markers from one sequence to another sequence you will find the markers present.

You don’t necessary have to remove the effect. Premiere just ignores it.
