Just to add to the suggestion above. You can do this without duplicating the layers or shapes. Just create your repeated shapes, choose any color. Adjust either the Start Opacity or End Opacity to 0, leave the other at 100, so that they range from completely opaque to completely solid.
Then Apply colorama. In the Input Method section, choose Alpha in the Get Phase From menu. Now a full color spectrum will be applied to your shapes. To gain more control and to stop the interpolation of colors do the following
Open the Output cycle settings. Deselect the Interpolate checkbox. Then simply add as many colors to the Output Cycle that you need and change the colours to whatever you want them to be. Colours can be animated by animating the Output Cycle.
