In OSX you should be fine, I think it recognizes drives based on info like name and serial number. On Windows, it’s a little more liberal so it may grab the first available drive letter, but you can assign them manually in one of the disk admin panels.

Try altering its position within the daisy chain, perhaps as drive #1 closest to the computer.
While FireWire is a robust standard that should allow you to daisy chain that many drives, there can sometimes be some reliability issues or conflicts with certain drive combos on the same daisy chain.
*Edit* I totally missed that you meant Thunderbolt… but I would still try the same process.

Adobe products are great at creating media, not a lot of strength with manipulating the file itself. I doubt Audition can do it, unless I’m missing some obvious feature.
I would look into using a command line tool like FFMPEG or it’s more broadcast format friendly cousin FFMBC.
With them you can do stream copying. In layman’s terms lets say you have an AE comp rendered out and an audio mix. FFMPEG can combine them in a way that doesn’t re-compress them. It just puts them in a container together; MOV, MXF, etc.

You’re looking at the FourCC code. Different implementations from different companies can be assigned different FourCC codes.
MP42 is the code assigned to the MPEG-4 codec that, at some point, originated from a Microsoft Media developer toolkit. It’s quite possible Adobe is using an implementation based on Microsoft’s code for its non-Quicktime based encoding.

Adobe Media Encoder is worth a try, but I hear from the Adobe Forums that it may not convert properly.

A lot of cell phone codecs are variable frame rate which aren’t suitable for editing. I would suggest using VLC to convert the video to a constant frame rate (Something like MOV/M-JPEG so it doesn’t lose much quality) to see if that fixes the issue.

It looks like tracking dots for a match move program… I just don’t know which. Really similar to Autodesk MatchMove but it’s not exact.

Make feature requests. Adobe has been open about doing .5 releases once a year so you’ll probably see a substantial update hit 2nd quarter 2013 (always seems to be around May).
