Yep…Jerry is absolutely right!
from the Project point of view…
Nest usage is a one to many relationship. (call it “instances”)
change the nest…changes happen everywhere the nest is instanced (referred to) in other sequecnes…
if you need independent control…
dupe the nest sequence in the project panel….NAME IT MEANINGFULLY for the reason you’re editing…and then use that new version version without affecting the others….

CS6 was pretty limited with functions in terms of merging projects or pulling portions of projects together…
the current version could handle this a lot better if you have access to it…
in the new version you can use the media browser to look into other projects, load them as read only into your source viewer to save stills and lift sections to into your new project…
so if you can do it….this sounds like what you need…

what if you do this?
Use PPro and import and image sequence…
then export that test as XML and reverse engineer it…
or have you tried that and not been successful?

Once you trim clips to your liking…
drop them in a sequence….
you can use File>Project Manage to create a new trimmed media set
lots of controls for media transcoding and file renaming too…

but think of it this way….
psd master for edits
export to sequence
import seq to PPro…
if you need to edit some layers…
change in PSD…
make those the only visible layers…
re-export and overwrite those files in the sequence folder….
since they have the same name….they should relink-refresh in PPro…

If I had to guess….
It sounds like some Intel Processors may have some special hardware functions that can accelerate the the decode of H264. However in the case of your specific media…there’s something just different about it, where it causes the red frame.
Disabling the hardware…means that fixed specialized hardware isn’t used…and it’s handled as a typical software decode or by other aspects of the Adobe’s “mercury playback engine” tech (say a Graphics card)….this may result in slower performance, but you will get a result without the red flash….
