The genlock setting on the Ki Pro is intended for playback; you can read about this in the Ki Pro manual. During recording, the device is designed to lock to incoming video. For recording, leaving the Ki Pro in the default genlock setting of “freerun” would be recommended.

Most monitors do not accept PsF signals via HDMI. Monitors tend to accept true progressive (p) signals via HDMI. While you state that you are using a converter that takes SDI and converts it to HDMI, it is quite possible that the converter actually outputs true progressive via the HDMI. This is possible with the AJA HDP2 Mini Converter for example; it can accept a PsF signal, but then output a true progressive signal.

The SanDisk Extreme Pro 128GB CompactFlash Cards are not yet qualified for use with the Ki Pro Mini; we do not recommend using media until it is qualified for use with the product.
To record long durations, the original Ki Pro product is typically recommended as it is supplied with a 250GB Storage Module that can be used to record hours of Apple ProRes 422 material. The Ki Pro Mini currently supports the 64GB capacity of the SanDisk Extreme Pro CompactFlash cards. This means that the recording time possible, when using Apple ProRes 422 and the 64GB capacity CF cards, would be between 45 or 50 minutes. (This approximation is given since Apple ProRes 422 is a variable bit rate codec.) You can refer to the free AJA DataCalc application – available for desktop computers and the iOS products (iPhone, etc.) – for calculating the storage requirements of various formats, frame rates and codec types.

Ki Pro and Ki Pro Mini create Apple ProRes QuickTime Movie files with basic metadata that is needed for seamless integration with Final Cut Pro. The clip name populates the Name column in the Final Cut Pro Browser; the Description, Scene, Shot/Take and Angle columns are not populated since scene and take information can be a portion of the Ki Pro-created clip name.
In addition to the Name column in the Final Cut Pro Browser, the following columns are also populated by the data written into the Ki Pro-produced QuickTime Movie: Duration, Media Start, Media End, Tracks, Audio, Frame Size, Vid Rate, Compressor, Data Rate, Aud Rate, Aud Format, Pixel Aspect, Field Dominance, and Reel. This information is useful not only in Final Cut Pro, but also other QuickTime-capable applications.
In addition to the standard naming convention used on the Ki Pro and the Ki Pro Mini, a Custom Clip Name option is also available which expands the clip name possibilities beyond the standard “SC1ATK1”, for example. You can read detailed information in the Ki Pro or the Ki Pro Mini manual about clip naming. Both manuals are available from the AJA website as PDFs.

You might want to contact AJA Technical Support to review your settings on the Ki Pro Mini. They can be reached via phone or email from 9am to 5pm PST and the support is provided free of charge.
This may be something as simple as a setting like the Audio SG being set to Silence, etc. Again, AJA Technical Support would be your best resource for reviewing the Ki Pro Mini parameters.

This would appear to be a graphics card interaction related issue and/or possibly incorrect settings for the video output of the AJA KONA card. But, as opposed to speculating, it would probably be easiest to review everything with AJA Technical Support.
