I might be missing something – it’s late and I am wiped out – I’d open a blank comp and import both AEP’s into it (You can choose File > Import > File, and AE project is one of the options).
Then twirl everything down until you find the 2 comps you want to keep.
Select File > Reduce Project
Everything not related to these 2 projects will be removed.
If you have any duplicate references to the same file, this next step will clean that up:
File > Consolidate all footage.
Then just reorganize the stuff in the project panel.

A simple way to do this is to try animating a layer or Null in 3D space and then copy its keyframes to the camera.
Then choose Transform > Auto Orient > Orient to Path.

I have this issue a lot with stuff I shoot on my Mpeg-4 pocket camera. The frames jump around in AE all the time.
My suggestion is to convert it outside AE if possible, or try importing into AE, to convert it there.
– After import, purging the cache (Edit > Purge > All) and then using the Secret Preferences, make sure to have AE dump the cache every 15 frames during render. That usually works for me.
Just render out in another format.

Maybe I’m just fatalistic and there is a simple good solution, but it’s not all that surprising.
There’s always going to be some lag between your mouse and computer especially when capturing motion data in real-time, ESPECIALLY when there is audio playback.
The best solution I can think of is to:
A) smooth out the animation (Either ahead of time by raising the smoothness value in Motion Sketch, or with the Smoother tool)
B) If it’s just off in time, but it;s all off together, shift the animation keyframes down in time.
C) Also, on the flip side, try the opposite – set smoothing to 0 (it’s set to 1 by default) which may actually give you much more accurate frame by frame capture (It works with the puppet tool this way). then use the smoother to smooth it out if needed.

In your situation, this is what I’d do.
1. I’d create my audio spectrum effect on one layer.
– Make sure to add the path, and to tell the effect to place the spectrum on the path.
* for the sake of this tutorial, Don’t use a black solid – the color doesn’t matter, but it will be much easier to see things if you use a red one.2. Duplicate the layer
3. On the top layer, lets call it “the Matte Layer, ” delete the audio effect, but keep the path.
4. Then add the stroke effect to the matte layer, and tell it to use the path for the stroke.
5. The stroke effect can be easily animated using the start and end properties. Try animating the end to go from 0 to 100 over the length of time you want to reveal your audio spectrum.
6. Expand the stroke effect to as large as it goes (brush size) whichis going to be just as large as the write on effect – it’s also limited to 50.
7. Set the hardness to 100, to get rid of the fuzzy edges.
8. Set the stroke effect’s paint style to “reveal original image.”
9. Expand the stroke:
If you are in AE 7 or below:
– Use the simple choker effect, but choke the matte into the negative values – as you’ll see, it will expand the stroke size. You can expand as far as -100.
If this is still too thin, add another simple choker effect on top of it.
In AE CS3, add the photoshop layer style called Stroke to your solid with the stroke effect. You can use it to expand the stroke effect much further than the simple choker.
10. In the track Mattes Column (timeline) tell the bottom layer to use the layer above it as an alpha matte.
There you go.

I worked on a job that required this sort of thing (we had to pull in very tight), and the company I was working for hired some guys in Russia who did this at a reasonable price (at least that’s what I was told). They manually went through the page and recreated everything by hand, when a vectorizing program couldn’t do it. Mind you, it wasn’t full of real pictures – it was full of logos, buttons and a lot of text and shapes.
I wish I knew the name of the company, but I don’t. Honestly, though, there have to be more than just those guys doing it.
