The configuration you have planned looks good. You want your operating system and After Effects to be on the SSD’s or fastest drives to allow for the most productive and lag free workflow. Your project media, if you have space you may want to put them on an SSD too, but that is not as important as having the software on the SSD.

Profile: Main (Under format options)
Level: 5.1 (Under format options
Bitrate Encoding: VBR, 1 Pass
Target Bitrate: 30
Maximum bitrate: 50

In Premiere Pro I use
Format H.264
Frame Rate: 29.97
Aspect: Square Pixels (1.0)
TV Standard: NTSC
Profile: Main
Level: 5.1
Bitrate Encoding: VBR, 2 pass
Target Bitrate: 30
Maximum Bitrate: 50
Audio Codec: AAC
Sample Rate: 48000
Bitrate 192

The problem is that in the composition settings, the pixel aspect ratio is set to 1.5. This is what messes up trapcode form as it runs assuming that the pixel aspect ratio is 1. The fix for this is simple: Go to composition settings, click on pixel aspect ratio, and change it from DVCPRO HD 1080 (1.5) to Square Pixels.

Sometimes After Effects can be a little funny with quicktime. I would suggest updating quicktime player if you haven’t, and if the problem persists try downgrading. Find an older version below are two links. If the problem is still there then try reinstalling after effects and if nothing works just export to a different format. An mp4 is more universal than an mov and it also works with quicktime.
