What Michael said. ProRes is the best possible mezzanine. Don’t do any further transcoding.

I would assume that he just hasn’t gone down far enough in the resolution. 200k video and 64k audio should look great at 240×136 🙂
With the same bitrates it would probably be solid with 2 pass encoding at 320×180.

Output an H.264 MP4 and test it in the FLVPlayer. I’m thinking it will look like that on Vimeo.

Could be a problem with QuickTime’s take on the color space. I know that’s been quite an issue with H.264.
Have you looked at the encoded files in any other player?

I see this a lot with QuickTime. We use an intermediate avs file and “assumefps(29.97).”
Can’t you set the desired framerate in Adobe Encoder?

…but the real answer is test, test, test. 720p should look great at 2.5Mbs. If your content does then try it again at 2.2Mbs and 1.8Mbs. If you’re worried about speed vs. quality, see how low you can go with single pass, then double pass, change the variability percentage, key frame sensitivity, etc.
Bitrate is becoming less and less an issue, almost a settled question.
