You have to use .setValueAtTime(), with the time of the marker you want to change and a MarkerValue object to change it to. Try something like this:

app.project.item(50).layer(3).property("Marker").setValueAtTime(app.project.item(50).layer(3).property("Marker").keyTime(1), new MarkerValue("New comment!"));

AfterCodecs is a solid third-party option to add direct output support for a number of codecs like H.264:

The MP4 container with the H.264 codec is pretty universal. Any modern system can play it.

(I suppose some Linux distributions may require an additional download, but it’s likely that a “normal” desktop Linux installation can play it.)

Yes, ProRes 4444 is widely accepted as sufficient for color grading. (And a lot of people just use ProRes 422.)

If you’re doing the work in After Effects, make sure to work in either 16bpc or 32bpc to take advantage of the extra bit depth that ProRes 4444 allows.
