What have you tried? Have you tried setting the settings in the Publish tab for the encoding preset(s) used for your watch folder items?

You can import a layered Illustrator document as a composition, which gives you a composition with the Illustrator layers in place.

Just a tip: Flash Media Live Encoder is different from Adobe Media Encoder, so I don’t think that you’re as likely to get a good answer on an Adobe Media Encoder forum as you might from a dedicated Flash Media Live Encoder forum.

In your first message, you said that you had all of the latest updates, but you just gave the version number for the not-at-all updated CS6 version.

Install the most recent CS6 update. The updates have a lot of fixes for caching bugs.

The best advice that anyone can give is to read the After Effects documentation, since everything on the test is in that documentation.

You should be able to create an encoding preset that has your destination publishing settings for YouTube, and upload will occur automatically.
