Okay, I have a similar, but apparently different problem because the Adobe link that you provided does not work for me.

I am using CS5.5. Editing a feature film using footage from the Red MX. Multiple audio tracks for each video clip. VERY non-linear edits with a total of 3 tracks being used for video and up to 5 tracks being used for audio. Some video tracks are overlayed on top of other video tracks (composited).

Applying the default transitions does not work for this sequence. Do you have a solution for this?

I have to say that it is very frustrating to not be able to use this feature.
