Go into BP3D paint the extruded section in a distnguishable color then export the material file.
Now open up Photoshop and set the logos Opacity to 50% move it to the coloured section to the point where they align then turn the opacity back to 100% and it should be aligned. if you aligned it well enough before otherwise your going to need to preview it a few times and tweak it out.
