Hold on there. Don’t compare the AJA IO LA or LD to the Blackmagic Multibridge. They are really completely different products.
If you need HD, the you’ll need the AJA IO HD which will ship sometime late summer. You’re correct, the AJA IO LA or LD only do SD video.
If you want a comparison to the Multibridge, then you’ll be looking into the AJA Kona cards.

I would second the recommendation to use a AJA product for in and out.
The other consideration is storage space. Do you need to be able to do full uncompressed HD digitizing or will you be satisfied with the new ProRes codec?

It sounds like the only way around this will be the AJA IO HD, which takes the load off of the CPU and puts it onto internal processors. Though it’s possible that you still might need Intel processors. Anyone find a data sheet on that?

It is not Apple proprietary. It is owned by Dolby and licenced to others. I’m sure there are other programs that can encode AC3, but I’ve only ever used Apple software.

My understanding it that AAC is the audio side of H.264. In the past, it has been used for web based delivery. I’m not sure if it is used in HD disc formats (HDDVD or Blu-ray). I’ve never compared bit rates/file sizes of AAC to AC3 because one is for web and the other is for DVD.

Gary is right. It’s not an advanced pulldown (2:3:3:2). It would be a traditional 2:3 pulldown but using frames instead of fields. So it will duplicate frame A twice then frame B three times, frame C twice and frame D three times.
No manufacture has ever used a 24P advanced pulldown when dealing with 720/60P footage. That would be frame A twice, frame B three times, frame C three times, and frame D twice.
This is all technicalities. Did you get your footage fixed?

While just dropping a PAL clip into an NTSC timeline might be acceptable for some people, I would convert it using either the Nattress Plugins or Compressor 3. You’ll want to run some tests and compare the footage/rendering times.

So you’ve captured the 24P and 24PA footage at 23.98 and not 29.97? And you want to finish at 23.98?
If so, then you’ll want to convert the 30i footage to 23.98. You might be able to use Nattress Standards Converter do that (specifically the Film Converter plugin).
