It’s likely an AE Rendering Order issue plus a possibility that the Puppet Tool’s features may have been compromised by the mask. It’s best to apply any masking in a precomp as the Puppet Tool works directly with a layer’s Alpha Channel. A mask on the same layer as a Puppet-ed Layer does not allow for an intuitive workflow/workspace.

Look at using Expressions to link the position property of layer 2 to the position property on layer 1. Andrew Devis, from the COW, has a few good tutorials on creating/using Expressions.

Try switching off the mask (set the mask’s Blending Mode to None) to see if the problem persists. Fix the mask if this step solves the problem. Otherwise, ensure that the background layer is not intersecting other layers. You can more easily view intersecting layers in a view other than the Active Camera View.

Hyped-up glows can be created by creating an Adjustment Layer and adding Fractal Noise. Then animate Fractal Noise and set the Adjustment Layer’s Blending Mode to Add. Use a Linear Wipe with a high feather value to wipe on the glow.

You’ve not mentioned how you’ve applied a solved point onto the matte painting. I am thus assuming that you are parenting the matte painting to one of solved points. When you parent the matte painting, do so at frame where it is first strategically placed. Only then should you initiate the parenting hierarchy.

Key the shadows separately. If the issue persists, look into using blending modes or Fill and adjust opacity etc to taste.
