That resolution is fine for AE
Choose a comp size that matches your HD need. AE has several presets. Without knowing your delivery method I cannot comment.

Joking aside.. its not the 7D… all video cameras have issues with DSLR Flashes.
No real way other than avoidance or editing out the frames
