Yes, you can replace you footage – select animated footage in Timeline, then select the footage in Project window that will replace first one – hold down ALT key (on Win) and drag it over animated footage in Timeline. This will swap footages.

I think there is something wrong on your settings for scratch disks.
You can save and close your projects at every stage of conforming your video without any problems.

Give me some details about your hdd’s and PPro settings for scratch disks.

20GB for 80minute video? Wow!!! It’s a HUGE space. I believe that something is wrong with your files.
For 1hour (60min) I got maximum 3 or 4 GB conformed audio files, no more. And it’s not a pain – for 1 hour project (with 3 hour video) it’s take about 5-10 minutes. That’s all. Night for audio conforming? I can’t believe it.
Audio conforming is not as bad as you think.

Just get PPro 1.5.1 Update from Adobe website and you’ll have option to capture and edit in HDV (1.5.1 include special version of Cineform HD plugin).
