the clip makers are only searchable in the timeline,
OR in the browser if you have the clip’s discloser triangle open, so the markers are visible.

an old and rather big drawback in FCP’s functionality.

i tend to do my transcoding first,
then sync the audio to the new video files
that way i don’t lose the audio TC

i have also may have had problems exporting multitrack audio via batch export.
not sure how it handles it, as in do you get multitrack audio back??
probably not, so you are creating a whole world of problems for down the track with regards to audio post.

avoid going though FCP to do this.
use Quicktime PLayer 7, Compressor, or Mpeg Streamclip

that’s about the worst possible combo for a frame-rate conversion, as you have to drop one frame in every 6
there’s no neat way to do it, AFAIK

you’re not doing this frame-tate conversion while you transcode your footage are you?
are you transcoding original footage or edited scenes?

your best bet would be to transcode your original footage, maintaining the original frame-rate
when your film is completed, do the frame-rate conversion through the best hardware you can get your hands on.

no one really edits feature films in their entirety.
they are most often worked on in smaller sections, for the reasons you are experiencing.

while editing, i tend to break the film into quarters, split along dramatic breaks / turning points.
30 minute sections are a lot simpler to deal with than 2 hour ones!

export as a Quicktime move, leave set to Current Settings

Resolve, which you can get a free version of, does a pretty good upscale, too.

this is most likely something to do with your output settings
or: have all the audio tracks turned off (green buttons on left of timeline)

or maybe they have been muted,
or ONE track with next to nothing on it has been soloed?
those controls are also on the panel on the left of the timeline,
hidden by default, revealed via the tiny speaker icon bottom left of TL
