What sort of zoom ratio are you using? Regardless of frame size, you will lose some quality zooming in on any frame, relative to the frames around it. When you go back down to SD resolution, that should be very difficult to see starting from 4k.
But are you zooming the 4k file and then making a new QT file of the zoom? Or are you just zooming the 2K files?

So is it 30fps or 29.97? The DV files I presume will run at 29.97 so as long as your offline/ online workflow doesn’t change frame rates it should work.
That said, Media Managing the final edit to Compressor converted ProRes would be better than relinking the mp4 files. Making the mp4’s to ProRes will mean no render and should be at least as fast as rendering the mp4s in a timeline. It also means that the ProRes files, like the DV can be 29.97 in case the flip files are not.
Also make sure the DV files audio is 48khz as the audio from the offline will be your master audio for mixing. Again this is why matching frame rates in critical. If you send the audio to an external system to mix then 29.97 will be expected. You may have sync issues otherwise.

A PC running Mac Drive can read and write to Mac formatted external drives. Do not go near FAT32.

Why recapture from an EDL? Or are you going to recapture on another system like AVID etc.
If you are recapturing in FCP then read the manual on using Media Manager and search this forum as it has been covered many times. Either way you still need to have correct reel numbers before any sort of recapture.

And of course you made sure the audio was 48khz. All these conversion issues have been covered so many times in this forum that I find it hard to believe a search failed to reveal all.

And the reason they are mpeg2 is that is what the HDV codec is. So all is well.

Better still, buy a new system drive and do a complete clean install of OS and FCS3. Keep the old drive mounted internally and if you need to you can alt boot this drive and be back to your old system in minutes.

My understanding of FCP 7 is that it does just apply Smooth cam to the edited clip, not the whole file. Having fixed that behaviour, perhaps there are new problems.
Last time I needed Smooth cam was with FCP6.0.6 and I used to make QT files of just the edited clip which worked really well.

Mitch, FCP 7 shipped with a bug that changed names of clips and sequence names. This bug was quickly fixed in 7.0.1
You must have had this bug change the names (and therefore the color coding),before updating to 7.0.1
