In After Effects, you can export a single frame in Photoshop format.
There are a few ways to do this, but I usually make my Comp have the length of a single frame and use the Render Queue options in order to export as a Photoshop Sequence.Let us know if you have more questions.

Tracking layers requires a little work from the user. Due to limitations to how After Effects plug-ins work – we here at Zaxwerks strive to push AE to its limits 🙂 – you have to do some manual scene updating before rendering.
But the results can be fantastic, so hopefully it’s worth it.

I’m sure our expert users have a better answer, but I would imagine that most artists add a 3D Camera in AE and use the “Use Comp Camera” feature of the Invigorator to keep everything in the same 3D space.

We use a fixed 8-step motion blur for Invigorator.
ProAnimator has more flexibility, allowing the user set the number of blur steps.We’ll consider adding this as a feature to the next version of the software.

There is no direct interaction between PA layers and Motion layers — but they can be made to look like they’re in the same 3D space.
You’re correct in that the PA effect lives in a 2D layer, so a Zaxwerks object can’t rotate around a Motion object. A workaround would require two identical layers – one behind the Motion objects and one in front. Then some fancy matting would be required to mask things out properly.
