You aren’t doing anything wrong. Certain changes to a layer or group cause it to become rasterized, or precomped -forcing it to be composed in layer order. Changing opacity is one of those (changing blend modes and certain filters will do it as well). Motion alerts you to this fact by putting a box around the 3d stack icon in the Layers tab and a blue LED dot next to the offending parameter in the Inspector.
You’ll need to find an alternative approach. One is to add the behavior to each of the layers. Another is to keyframe the camera’s far fade so it won’t see as far into the distance.

All the presets are codec-independent. All they do is set the frame size, pixel aspect ratio, frame rate, etc. You can add footage that has any Quicktime codec and render to any codec you like. Just pick a preset that matches your source footage specs.

Just click the color swatch instead of using the RGB sliders – it will bring up the OS X Color Picker, where you can enter standard 0-255 8-bit RGB values.

Why not just copy over all the media from LiveType (textures, backgrounds) plus the LiveFonts, so you can access them in Motion? You don’t really need the app for anything..

I would use ProRes 4444 – virtually lossless, includes an alpha channel, and is more efficient than Animation.
