When you go to File > Export > Quicktime Movie, it exports a reference movie of your timeline based on the editing codec you chose. It should look just fine. You aren’t adding any additional compression, you’re basically making a file with pointers to your footage. What were your sequence settings and source footage type?
You should not use ProRes for DVD stuff, and especially not ProRes HQ.
You’ll also probably want to use a dual layer DVD. If this is something you want to turn out really well, or something you’re going to be doing a lot of, I would highly recommend getting the Apple Pro Training Series DVD Studio Pro book and working through it. It explains the process of getting your videos from FCP to DVD SP and every aspect of building a great DVD, plus advanced stuff like adding break points which will be important for a dual layer disc.

Autosave automatically saves a copy of your project to the Autosave vault, not the project file you are currently working with. You can adjust how many saves it keeps and how often. This is in case your project file gets corrupt, or if your project crashes, you can go into the Autosave vault and grab your project as it was 5 minutes ago, or maybe 25 minutes ago, whatever.
Save (Cmd+S) saves the project you currently are working in.
Save all (Cmd+Opt+S) Saves all projects currently open. That squiggly thing is option, or alt.
Cmd+S will save your project just fine, though I know some people remap Cmd+S to Save All just to make sure they are saving everything at once as they switch between several projects currently open.

The Apple Pro training series books are great, and they each include a DVD with assets so you can go through the various exercises with the actual material as in the book. Extremely helpful.

I don’t know of any way to swap out files easily without taking files offline and relinking them or something in that direction. You could just copy the video on the timeline, lay in the one you want to replace it with in the same in/out points, then right click the new one and select Paste Attributes, and select just Motion.
If there is a quick way to swap things out, I’d love to hear it 😛

Just use compressor to convert it. It’ll take no time at all. Convert to a 48hz aiff.

By the way, if you’re doing a ton of keyframing on opacity, you might find it 1000x easier to use this autofade expression 🙂

Yep, that’s it. And yep, just drop your files into compressor and convert them to aiff 48hz. It takes seconds. Then you can take those bad files offline and relink to the correct ones.
I had this happen recently with one random clip I got that was a different sample rate and man, that sound it makes is loud.
