Now that I am in front of a machine, I think you should copy and paste your sync’d clip in to a new Project.

Here’s the original synchronized clip with cuts and markers:

I then select all, Make a new Project (File > New Project) and paste in to it and it looks like this:

You can also select just the material you need from the sync’d clip, and paste in to a new Project.

So you open the synchronized clip and edit within it?

Then you add that to a new Project and the info disappears?

Are you sure that it’s not a compound clip at that point, that you could just break apart? Can you show me what the clip looks like after appending to a Project?

I think the motion freehand mask is going to be the way to go. Either that, or creating a hand drawn graphic in Illustrtor or similar, and masking it in FCPX to create the illusion of drawing.

As you mention, there are plugins that simulate some of these actions, but they aren’t custom.

Are you wanting to draw in real time on a playing video during a lecture?

Or is this marking up a prerecorded lecture for export and later viewing?

Apple Motion has a fresh and mask option. Not sure what you’re trying to do exactly, but maybe it’s worth looking at?

You could do this manually with Motion and a either clones or replicator, but a quick search turned up a plugin that might be better for you.
