But ti sounds like the captions are there but FCPX isn’t displaying some of them correctly, but they display elsewhere correctly.
Maybe this is just a little snag in FCPX? Definitely worth reporting to Apple.

What resolution does the monitor say it’s getting?
Is there any aspect ratio correction on it?
What resolution is the decklink sending? Is there any way to tell it to send 16×9 letterboxed?

To be honest, how much have you really looked at captions until now?
The whole system is imperfect and could be better. But it’s also good.

Have you changed to a wide dynamic range color space and monitoring the footage in HDR?

Have you created Projects with this footage? As a test, what happens if you delete all the Projects. Does the Analysis turn off?
Have you reported this situation to Apple?

Can you provide a screen grab of the “folders”?
Usually what happens during consolidate is FCPX creates a symbolic link at the new destination (has a little arrow on it like an alias file) and then FCPX copies the files one by one to the new destination. Once the file is copied, the symlink goes away and is replaced with a full copy.
When consolidating, FCPX does not retain the external folder structure, and this may cause problems with red media, especially if you have spanned clips as FCPX probably doesn’t know to grab all those spanned clips as well.
Are you trying to trim the amount of media down to only transfer “used clips” or what gain is there to using the consolidate function instead of just a Finder level file copy?
Also, have you used the “Copy” function instead of the “Consolidate” function?

There must be some sort of flaw in the process.
Perhaps the media you thought was the in the Library is not, and the external copy got deleted.
I always keep my media outside of the Library, otherwise it’s simply too hard to see where it is.
When you consolidate media outside of the library, FCPX will simply copy it to a new location specified by the library. Perhaps the preferences weren’t modified to import the media in to the library?

What is the source footage? If you have rewrapped footage, you may have just deleted it (as FPCX does not store the original and optimized in these situations), and you would have to reimport from the camera originals.
Also, you are sure the media is missing, and you aren’t seeing a missing filter icon?

I would simply make a new library and drag and drop the Events from the old one in to a new one.
It may take a little while, but it would be worth it if things start to operate more efficiently.
I always use RCX to make Red proxies. I cut in regular “optimized’ mode in FCPX, and then relink to the R3D raw when I need them. It bypasses the Proxy switch in FCPX.
