Search the web for “Apple Quicktime gamma problem”, you will find many articles relating to this. It is a bug in Quicktime. Has been for a long time, and still (as far as I know) exists.
An alternative is AVID DNxHD codecs, which work quite well. I’ve been using them to do client exchanges; visually high-quality and efficient compression.
You may also want to try the (native) PNG codec in QuickTime. It is lossless compression, and I think free from the gamma issues.-Jeff

If cropping off the top/bottom gives you thicker borders, crop off the left/right.

Have you tried enabling the “crop” in Media Encoder before you export?

Do some research on “Storage Area Networks” (SAN) for video. That should get you started…

The newer versions of Premiere do not like “odd” codecs. Which would be defined as a codec that doesn’t work with CS3/CS4 (nice bit of circular reasoning, eh?). Your best approach is probably to convert the XVid files to something like a file sequence or uncompressed AVI; I can’t think of a good program offhand, but there are some out there. Search for “video converter software” or similar, you should find something.

Can you determine what codec is used in the AVI files? (Properties)

Right-click in project window, “Interpret Footage”, set Pixel Aspect to 1.0. You should be able to do this for all stills at once.

As Vince said: Maybe Mercalli? The price for the lite version is 59euro. I have not used it (I’m a holdout Combustion user for that sort of thing).
