I recently had this issue like you’re describing when I went to render, the shadows seemed to flicker all the way through the animation. All I had were basic shapes, too. It was a computer screen and a stand, pretty boring and easy. I had a similar setup and was having a hard time just getting the shadow right for some reason. Anyway, I finally figured that if I set 2 colors for the shadow and diffuse channels then my problems seem to go away. I’m not sure if that was the ultimate solution because I also placed a light and isolated it on just the problem area (excluded that light from everything else).
I’d try playing around with light placement and maybe 2 colors. I also turned off the camera setting (you have that checked in your scene). Then again, it’s what helped me to get my render going and may not even be what’s wrong with yours.

Oh you’re using something earlier than CC 2014, sorry. It’s a very easy solution. Alt-click (Option click on a mac) the Stop watch for the brush position on the write on effect. The expression window will open up and you’ll see a pick whip to the left of that window. Use THAT one to pick whip just the write-on brush property to the position property of your fly.
Now set the effect properties on the write on effect.
Here’s a copy of the file as well in CS6 format.

I just used Puppet Pins and animated the swing with some Newton chains (squares attached with joints and the bottom one had a spring joint I think just for fun).
Or like Michael says, you could simply use some expressions to make it swing about. I like to use the animation tools in the DUIK script, which are free, to create a quick IK chain, then animate the bottom null (connected to the pin, or “bone” with DUIK).

Or you could simply create a layer with the Write-On effect and pick whip the position to the animated layer’s position. I attached an example of that.

If I understand correclty, you’re rotobrushing 20-30 frames plus or minus from the base frame. So for example, at frame 100 is your base and you’re rotobrushing to frame 70 and frame 130? I would suggest only going forward in time, maybe that’ll help? I’ve never done what you’re talking about, and never seem to have problems with my roto.
If the roto gets so bad that it’s just not calculating like you want it, you may just have to rotobrush frame by frame. It’s still easier than masking in most cases.

One other thought came to mind. I didn’t think of this since you created the masks in AE and had done this a million times, so I figured they must be set to Add mode. Are they by chance somehow set to Intersect mode?

Try applying the Levels effect with individual controls. In the dropdown RGBA box, select Alpha and try boosting the alpha. Not sure if this will help with a masked layer. Might need to be precomped, and yet this still feels like a huge pain the ass. I think the issue lies with anti-aliasing. If your masks aren’t meeting exactly on the pixel, then you’ll see anti-aliasing in the form of some transparency at the edges.
I’d try creating the same masks in Illustrator, only snap them to the pixel grid and see how much that helps.
