I wanted to update this post:
A clean uninstall and reinstall of the latest drivers for FCP 6 seemed to fix my issue.
I don’t have to reboot nearly as frequently as I used to.
Can’t unerestimate the value of the uninstall utility. Make sure you move it to a new folder so it doesn’t try to uninstall itself.

Same problem here…
720p exports as 1280×720 square pixel aspect ratio instead of 960×720 HD (960X720) pixel aspect ratio.
Could very well be the pro Apps update.

Maybe the complexity of our setup is the issue:
OUTPUT
Kona 3 > BOB > Legalizer > CC Encoder > DigiBeta Deck or HDCAM Deck or BetaSP Deck or DVCPRO HD DeckINPUT
Beta SP (Component & analogue audio) > IO > SDI IN -BOB > Kona 3In any given day we ingest beta sp, dvcpro hd, digibeta and hdcam.
Same on outputs.

I guess but you should be able to get your setup to work.
Is the audio consistently off sync (number of frames) or is it a slip (offsync frames increases over time)?

My understanding is that this is only the case if you set your Mac’s System Pref/Sound Output settings to use Kona to output audio which I don’t do. For the very reason you mention (being vulnerable to your Mac audio output level).
Anyway, I don’t think audio level is the cause of the issue here since:
1/ When the scratching goes away, no levels have been modified (just traying again)
2/ The deck shows a perfect -20db level on the tone

I don’t use the Kona audio for my Mac’s audio output.
I only use the Kona audio in FCP.
-20db tone is perfect on the deck.

I monitor with my desktop monitor and all audio is line out through soundsticks.”Ah, you aren’t ingesting via SDI – I’ve never been successful getting analogue audio in and component video in to sync well direct into the Kona. I use an IO as an intermediate to convert the analogue signals to one digital SDI signal with embedded audio.
But then again, I’m sure someone else here has been successful with your setup.
Finally, make sure you use the easy setup for AJA PAL 8 bit uncompressed to insure all is set properly.

As far as monitoring properly, if you are playing the video on the computer screen and monitoring the audio from the computer, it should be a true representation of your sync.
Basically, you don’t want to monitor the video through the kona card and the audio from the computer (or vice versa).
Simply opening your clip in QT an playing the audio from the computer (not via the kona) should show you accurately if you have an issue and it sounds like you do.
Are you capturing the audio embedded in the SDI signal from the Digibeta?
