Good question. There is a lot of XDCam production happening these days, and I also really would like to see support of this format.

Right. From Media 100 you do a self-contained (or by-reference) export. You asked what codec to render to from Purifier, as far as I understood it. From Purifier you should render back into the Media 100 i Lossless codec.

Since you are working in V8, you should render back out to Media 100 LL codec to avoid color/level shifts and unnecessary recompression.
Too much cleaning will result in either overall softness of the image or artifacts, similar to compression clouds. Overall you should be able to see it in the Purifier window already; keep an eye on it during playback, since many artifacts are easier to see in playback than in stop mode. -
Export as e.g. ProRes or whatever codec you are using.

My current export is from a timeline in M100 that is NTSC 601 16:9. I tried the QT export as you suggested by the size is over the 2GB YouTube limit”Hmmm, I thought you said you wanted to export 720p footage? If you use SD 16:9 footage, you can get into trouble with aspect ratios.
For SD 16:9 footage, export as by ref or self contained, and open the resulting clip in QuickTime Player Pro. Set the size to 864*486 NTSC or 1024*576 for PAL (in the extended settings, Command-J). Then export as H264 using the current image size. This should give you a widescreen clip with a nice quality, that you should be able to upload to YouTube.
Or export as a DV stream in 16:9 from Media 100; this should be fine for YouTube also. -

You can apply effects to your clips in the timeline directly. If you select a clip and click on “Edit”, the clip (or your timeline layers) will open in RED immediately, giving you direct access. Inside RED you can use many AE-compatible filters.

You definitely should try another codec for import, like DVCProHD, ProRes or something else compressed, since inflating the files to uncompressed format could be the reason for your playback problems (the audio is probably the Sony/ClipWrap problem). Email is on its way.

I don´t think the Apple RAID card is worth its money. Try a RAID0 with your internal drives first (if you have 3 drives, I would keep one as the system drive and RAID0 the other 2 together for media). Keep some FireWire drives as Time Machine backup drives for your media and your system HD.
