500MB for 2 minutes is a HUGE h.264 file! When you drag the h.264 setting into Compressor, try leaving the data rate at automatic and see how big it is. Then try adjusting the data rate to 10,000 kbps. You could easily go higher than 10,000 kbps and be under 500MB if you had to.

AVCHD is h.264 already. You’re correct in transcoding to edit, but export a self-contained quicktime movie from FCP in ProRes, don’t export to HDV or h.264. Take your self-contained ProRes file then drop that in compressor to h.264.

Well I’m not sure why it would only be some clips, but you could try right clicking on a clip you know looks right, then copy. Then select the clips that are displaying incorrectly, right click and select paste attributes, and select scale? I forget what the exact label is but you seem pretty knowledgeable about FCP.

Drop them into compressor and transcode them to ProRes 422. The ProRes 422 will keep frame size and thus aspect ratio.

Could you move all the sequences into one bin then do right-click and do batch export? I don’t have final cut in front of me but I think that is it. ProRes would definitely be too big.

If the videos aren’t long you don’t have to preprocess them, I assume you could upload the full quality directly to encoding.com.

Try Control-clicking on the file and Open With > Quicktime.

Those labels represent that you need to do a “preview” render. The clips or graphics that have this line might not appear as sharp or crisp in FCP as you would expect, by rendering the preview, the clips or graphics would appear clean looking.
They are not a cause for concern, you can keep editing with the lines there and your timeline should playback fine. When you export, FCP will render them for you I believe, which may increase the time it takes to export.
In short though, no they are not a cause for concern.
