Leaving the Media in AVCIntra would also be an option especially if you use OP1A which would likely be my suggestion if you don’t want a paid solution. Cineform would be the overall best option but would require purchase at some point for all of the features.

Yes the 780GTX would be the better card with this system especially if you will be clocking the chip beyond stock.

Thunderbolt 2 is 20Gbits/sec or 2.5GB/s
PCI-E Gen 2 is 512MB/s per lane

The 1st problem you will tackle is latency and a single Gbit channel will be a concern with Latency. The larger the project ie more tracks along with lower the audio buffer , the greater the latency becomes an issue. I would highly suggest you look at 10Gbe for this since the latency will be allot lower. Netgear has a 8 port 10Gbe switch for $900 or under or 12 Port Switch for $2000 or under. Small Tree has 10Gbe network solutions via Thunderbolt. The Central Storage options are there with 10Gbe add on card options or built in with the higher end ISIS units. Either way I would plan the infrastructure first and then look at storage options that fit. You can work on Gbit but the transport response time will be slow and lower audio buffers are not going to work.

In testing we have done Nvidia cards have been more stable with the GPU acceleration. We have not noticed a performance change.

In the testing I have done, Cineform converts and compares to CinemaDNG with negligible differential when tested in AE. That by far has been the best intermediate so far based on the original data.
