Have you tried editing your final sequences into one sequence and then putting this sequence into a new project? FCP will then make the clips independent. Tell media manager to create a new project, this (3rd) project will be your final one with trimmed clips.
I had lots of trouble with onlining in fcp, but if you use these steps, it should work on fcp5.0.4.
