The bug is with Quicktime, not H.264. It’s specific to the Quicktime implementation of Quicktime, not the H.264 standard. Quicktime is not just a player.
Nobody ever said the bug makes the video look horrible, it’s a subtle shift, not catastrophic.

Because Apple has to pay a license fee. You get the MPEG-2 license fee bundled with compressor or DVDSP, but if you want it as an add on for the free Quicktime, you’ll have to pay for it.

DivX is not a standard export option from Quicktime, you can download a free export plug-in but it’s crippled, if you want all the features you have to pay.
You won’t find any kind of MPEG-2 support built-in to Windows. At least on a Mac you can play back DVD movies without 3rd party software.
Anyhow, you really don’t want to be encoding to MPEG-2 using Quicktime, you really need a proper encoding application to do it if you want it to look its best.

Are you checking the clips properties in the FCP Project & sequence windows?
Bottom line is that FCP and compressor are designed from the bottom up to work together, if they are not doing so then in most cases it’s because there’s been some human interference with the default settings or that correct workflow practices are not followed.

“How odd, we’ve been having issues with VLC sync recently.
Anyhow, I personally wouldn’t rely on AE to sync AV. I’d always prefer to do that sort of work in an NLE like FCP, Premiere or Vegas

You need a content or media asset management system (CMS or MAM), and as such professional services to advise and script such a tool.
Either that or a developer that’ll script some some automation for you if you think you can do without any management.

Sounds to me like you don’t have your preview/sequence settings correct in FCP. Quicktime player won’t display your clips at the correct aspect ratio unless you set it to do so.
Your situation is very common.

Yes, I’d agree, if you are working in color then stick with ProRes

Using FCP to downconvert is certainly a tried and trusted workflow.
You seem to be confused about DV NTSC however. DV is a format and a codec that has nothing to do with ProRes. ProRes can be at the same frame size as DV but that’s all they have in common in this instance, so saying “DV NTSC (prores codec)” simple does not make sense. You can say DV NTSC or SD ProRes
If it looks great in Quicktime and rubbish in FCP then you have got some settings incorrect in FCP. FCP is Quicktime and is based entirley on it. So check your sequence and preview settings.
