To get the best quality out of your transcoding you really need to get hold of a good dedicated compression application, like Procoder on the PC or Episode on the Mac. Exporting out of Quicktime is simply not good enough.
As you’re starting with plain old DV you’re never going to get ‘amazing’ quality as DV is already heavily compressed.

Windows Media is best suited as a delivery codec, (as is H.264), not an intermediate like Animation.

Possibly help with both, depending on your knowledge of using the system with files rather than off tape.

If you’re aiming for a frame size of less than 320×240 with average-motion content, 300Kb/s is not a very low bitrate.
It worth bearing in mind that if you are delivering to a PC audience, it’s best to work as much as possible in RGB.

Ok, your workflow with compressor is a certainly a solution, but the big question is, why bother?
Youtube messes with the quality of your videos in so many different ways already that, IMHO, your high quality frame rate conversion will hardly be noticed!

Like I’ve said before, I don’t consider Squeeze as a professional level application and the lack of decent colour correction tools is another reason why it isn’t.
That said, there is no reason that VP6 will be knocking out your chroma levels to a serious level unless you are aiming at a very low bitrate.
Try downloading a demo of Flix from On2 and see if the same thing happens with your chroma levels.
If you are serious about compression, I’d seriously consider looking at getting another application to do the job for you.
Are you sure your animation is YUV? What method did you use to export it from AE?

Interesting, given your audience I’d say Silverlight was a ‘pioneering’ and envelope-pushing choice by your developer!
