I don’t think there’s a way to do it in compressor without recompressing, I could be wrong, it’s been a while since I’ve used it.

This is perfect normal behaviour.
When you view the file in Quicktime it displays it using square pixels, therefore 640×480 (as computers use square pixels), even though the 720×480 transcoded file uses non-square pixels.

I seem to remember that cleaner used to have the ability to work to a final file size. It rarely got it spot on.

Once you have got a bitrate calculated, you’ll still need to use trial and error to get the optimum result, but after a while you’ll get a feel for it, especially if you keep a note of your jobs.

First thing is that you have gone through far too may steps in the audio conversion. MP3 to wav to windows media to another windows media setting is destroying your audio. Just use the MP3 or re-rip to wav.
Secondly, check and double check all the all the multifarious settings in AE for comp, project and export settings. Try exporting using another HD uncompressed format like Quicktime
Lastly, if you to deliver Windows media, try using Windows Media Encoder (its free) or try another HD format for output from Squeeze like MPEG4/H.264.

Where/how did you get this uncompressed audio, is it from CD? If so how did you rip it? What settings did you use i.e. 16bit 44khz?
What format/exact settings are you rendering your video to in AE?
What setting are you choosing or using in to compress to in Squeeze?

Use compressor to convert to H.264. Page 154 of the compressor 3 user manual guides you through the process for H.264 1920×1080.

Google for “Quicktime H.264 Gamma”. There’s a whole bunch of stuff out there about it.
But to save you time, here’s a fix:
After you create the QuickTime/h.264 file, open it up in QuickTime and select “Show Movie Properties.” Highlight the video track then click on the “Visual Settings” tab. Towards the bottom left you should see “Transparency” with a drop-down box next to it. Select “Blend” from the menu then move the “Transparency Level” slider to 100%. Right after that, choose “Straight Alpha” from the same drop-down and close the properties window. AND finally, “Save.”
