I’ve tried the beam but unfortunately I can’t seem to get the ends to follow in Z space.

Is the continuous rastorize button active on the precomp layer? Are your layers locked? Another thought is that you are increasing the size of the overall composition and some camera/layer adjustments will be unavoidable.
-
OK, try clicking on the continuous rastorize for the precomp layer.
Or try turning the continuous rastorize on the individual layers off and just do it on the precomp layer. -
Also I just noticed. If Suretarget is referencing certain layers will it still work if the layers have been combined into one layer? Try precomposing again and include the Suretarget layer.

The stuttering can be caused by many different reasons, one can be your computer is too slow to play the video. More than likely it can be the field rendering. In your render settings, set your quality to best,Resolution to full, Field rendering to Lower field first. (if this doesn’t work, try upper field first)
Unfortunately, without knowing what settings you have tried already I might be telling you something you already know. You could try making your composition smaller is size, try a different codec (i.e. DV/DVCPRO, etc.)
Test render about 20 seconds instead of the full video so it won’t take as long.
As for the audio, Did you click the checkbox in your output module settings to enable audio?

I could be grasping at straws here, but are you rendering your video at a different framerate than your composition?
-
I would recommend exporting out of AE with a DV/DVCPRO compressor (codec). That way it will be native in FCP and there won’t be a need to re-render once the clip is placed in the timeline.
Animation codec works well if you need an alpha channel for transparency or if space isn’t critical, (larger file size OK) I use 8-bit uncompressed with good results. -
The continuous rastorize button is located in your timeline window between the “shy” (hide layer) and your quality (wire, draft, best) the button header looks like a sun.

Select all of the keyframes by clicking on the keyframe name( i.e position).
Hold down the option key (alt if on PC) and click and drag the last keyframe. -
There is a way to select all the clips that were used / not used in your project.
First, select your sequence in your browser. and then go to the edit menu and select find. A window opens and select Search: (Project Name) For: Unused media Results: Replace Media. If you have more than one sequence you will need to repeat the process but instead of Replace Find Results choose Add to Find Results.I then select all the files in the new window and label them all the same color just as a safeguard to make sure no files change color in my sequence timeline. Then you can select the changed files in your browser and make them offline and move to trash.
I also believe that media manager will also allow you to purge unused files but I like this way cause I can see the files being chosen and I can double check what will be deleted.
