First, thank you for your suggestions, guys. Didn’t have much luck with them, but the Cuda Cards suggestion looked promising for a bit.
George, what I ended up doing was go back to the last version of my project that didn’t have the problem and then I rebuilt it from there. Tedious, I know, but it solved the problem.

Update: It seems to happe with any new clips I lay out. They’re fine at first, but once I close down the project and reopen it, the audio doesn’t play and doesn’t show on the meter.

Thanks for your help on this one.
It has happened on other projects as well, such as Earth Zoom and also when I was just trying to learn the features using the basic “Surfer” tutorial.
I’m using CS4 (version 9) on both an XP op system and also on my daughter’s Vista system (sorry to mention the ‘V’ word).
Here’s a screen shot. The offending layer is showing, with one of the misbehaving keyframes highlighted.
The control layer you see lower down parents other layers farther down and, in theory, not this one. (I say “in theory” cause you never know if it’s doing what I intended! LOL)
Hmmm… can’t really see too much on this, I’ll see if I can get some close ups posted.

Thanks but no. Definitely don’t have both keyframes selected. That’s the first thing I checked.
But you have me wondering if the keyframes have become linked somehow. Is that possible? If so, how did I do that and how do I undo that?

Erg – About the changing the Media Encoder Cache – although that might be part of the problem, I just realized my solution only worked by accident.
I still recommend the solution using ENCORE, though.

I’ve found the answer to my own question. Here’s info here for anyone else who hits this bump.
The exported projected having clips trimmed in the wrong place seems to happen when you have Media Encoder and Premiere sharing the same cache folder. This also explains why, after a bad export experience, the PP project can end up with the project itself full of retrimmed clips on your time line.
So, you need to change where Media Encoder is stashing its cache.
Fire it up separately. Go to
EDIT > PREFERENCES > MEDIA
Change the location of the cache folder.I also found some other ways around this problem by exporting from PP using Encore and then using a conversion program like “Super” to give me the end Codec I wanted. In which case, these steps worked:
Finish PP Project
Clear PP cache
EDIT > PRFERENCES > MEDIA … Clean cache
Do a final render
Make sure your sequence is up in the top left hand window.
Highlight your time line workspace.
FILE > ADOBE DYNAMIC LINK > Send to ENCOREAfter Enore launches, in Encore:
FILE > BUILD > FOLDER
Brings up your Build Box
OUTPUT to DVD Folder
Browse to where you want to save your material.
Click BUILDYou’ll end up with a VOB file in the folder you named.
