1) have you got any 2D layers inbetween the 3D layers in the timeline?
2) have you got any adjustment layers, including 3D ones? Adjustment layers break 3D space arrangements.
3) can you try precomp it each building, then using collapse transformation? This might make your project easier to manage and see what is going on more easily.
4) you’re faking 3D with 2.5D and sometimes AE just can’t cope, but check the layer order in the timeline and I think 1) and 2) are the most likely culprits/solutions.

1) My all layers are 3D.
2) Don’t have adjustment layers now.
3) All building surfaces are pre-comp then they are in one building pre-comp.
4)Layer orders effect that problem but now solve. When i change layer order, from the colliding buildings, those that appear at the top pass to the bottom, those that appear at the bottom pass to the top, but the collision continues.
