Can you render out a single pass of the Roto and use the rendered file to for the CC layers. If you’re calculating the Roto 3 times, that’s significant.

What are your render settings? Have you applied anything other than the roto brush?
For 4 minutes this seems excessively long. Is this 29.97 or 59.94 ?

You want the functionality of an NLE in After Effects, sorry, can’t be done.
If you have Adobe PremierePro do, do your edits there and import the Premiere Project into After Effects for the animations and effects.

You must be in CS4 or lower, the Opacity map and all other controls have moved to the main panel in CS5 >
Is your camera turning towards the point of interest?

Under the Particle settings adjust the Birth Size, Death Size and Size Variation then adjust Max Opacity and the Opacity Map.
The Opacity map is a graphic view of opacity over life. Its rather crude to control, but you draw in the panel using the mouse.

Depending on the log and transfer settings and conversion in FCP interlacing and Pulldown could be introduced to the footage.
