Yes it is possible. Create a new Sequence 2. Say all your clips where you want to apply the effect are in Sequence 1, drag this Sequence from the Project Bin to the empty Sequence 2 opened on the Timeline. This will create a nested sequence where all the clips of Seq-1 are consolidated into one. You then apply the wanted effect to this single clip.

Select the clip(s) you want to export from the TL and go to the menus: File->Export->Movie->Settings->File-Type. Choose QuickTime in the Selection Box, click on the Video button in the same screen on the left and choose a QT compression like Sorenson Video 3 in the Compressor selection box that pops up. When back in the Export to Movie window, select the destination drive and folder.

BTW Premiere is a DV AVI editing software. From this format,after editing or not, you may export to the QuickTime (mov), Mpeg-1 and 2 (mpg,m2v,m1v), Windows Media (wmv) formats and others. If you want to start from a MPG clip, you must first convert it to DV AVI and then export it to Windows Media with the wmv option.
Don’t expect the greatest quality from clips that will have been submitted to multiple compressions/decompressions in this type of operation.

An Encoder like the Cinemacraft that you mention first decodes what you have on your timeline and recodes it, in that case in a MPEG-2 format.Therefore the user does not have to worry about decoding first.
