I think you are correct in that PPro won’t automatically translate in-out as a marker duration.
so there will have to be some manual entry….something that might speed this up a little…
1) mark your in and out….your playhead is at the out point
2) add marker…(yes, at the out point)
3) in the program monitor, note the duration of the IN-OUT (lower right of the window)
4) in the marker panel select the IN of the marker and type “-” and whatever that duration is…so if the IN-OUT duration is 2:15….type -2.15 ..this will set the marker length to be equivalent of your current I/O duration….of course if you are at the IN point you’d do the opposite…chose the maker OUT and type the standard duration…
(example 2:15 would be typed as 2.15)
but I don’t think there is any getting away from some typing….

It strikes me as odd that you saw them and then you didn’t see them after a re-open.
Tero is right about the making sure the Pref is checked…
note though that “clips” as they exist in PPro are pointers to media stored on a drive…
sidecar files are related to XMP meta data for media files themselves when they are a media container file (mpeg2 or mts for example) that don’t support appended metadata to the file itself.
As far as your sequence and clips are concerned…that should be metadata applied to the .prproj itself.
I’m not sure why that would get lost. But I would defintely on that pref checkbox and reimport your colleagues edit.

Is it possible to work in stages…
cut for shot content and timing 1st….in a resolution that will work?
get that locked…(approved)
dupe that sequence…and set it to final resolution… to work on animation and resizing….
not perfect….but limiting the performance hiccups along the way…
??

Master Clips are access by dragging a clip from the project panel into the source viewer…
then going to FX controls….
this is commonly referred to as source side effects…
they are applied prior to timeline use and the properties are not available when selecting the clip in the sequence…
so doing a base color set up is a good example of a master clip effect…then the effect will be applied in every instance of the clip usage in sequences. if the master is changed…all usages of the clip will reflect the change globally in the project.

and make a 1080 out of it…
that’s Pix Aspect and dot Res match your actual sequence….it’s choppy?

sometimes the Cloud App needs a fresh install…
and as the cloud app itself is the gateway to verifying your account credentials…
that can definitely push you into trial mode…
