This question has been asked several times over the years; ever since Smallville’s been on the air. Use of the search feature would be good as you’ll find some more in-depth answers than what I’m going to give.
Can you do that in After Effects? Yes and no.
You can get the shot of the cemetery and the building sorta well, but you’re not going to get a complicated moving skeleton without a 3d program.
To do a quick fake of the x-ray vision shot of the cemetery just use the Find Edges effect and colorize it. To get a skeleton you could get pictures of an actual skeleton and using the puppet tool move it. Or you could cut the different bones out with masks on separate layers and animate them separately.
