My workflow is going to go from a Canon XL-H1 shooting HDV 60i, to DV Rack HD 2, to FCP 6.

Both of the formats DVR captures in, MPEG2 and M2T, seem to require conversion through MPEG Streamclip. (If this isn’t done, they either won’ play in the FCP timeline or have red render lines.)

Given these limitations, is there any advantage to using either MPEG 2 or M2T in Streamclip?

No advantages that I can see, and recompressing already compressed video isn’t usually a good idea.

Why are you not just editing in native HDV?
