Video made of many parts, all the same size, doesn’t fit together in final product…
I have put this video together out of two separate videos, where one is masked into the other to create the effect of the soil growing gradually damper from the top down. Both videos are 720 x 480. One video is an AVI at 30 fps with a data rate of 28800 kbps, and the other is a MPEG-2 at 29 fps with a data rate of 9500 kbps. There are also two still images, both 720 x 480–they are TIFFs with no alpha channel, although they both contain some transparent areas. There are also several text areas created with Sony ProType Titler, all of them are 720 x 480.
Any ideas? Any thoughts on how I could do it differently to avoid this problem?

If you are doing masking and your output does not look like your project it’s usually because they do not share the same properties. You should set up your project to match your render properties (width, height, pixel aspect ratio, etc.) so that you don’t get any surprises.
If you post a screen shot of both your project properties and render properties we can take a look and probably tell you what’s wrong.

I see the pixel aspect ratio isn’t the same…I can fix that.
Also, looking at the video again, it appears the images are causing the biggest shifts at the beginning and the end, as they stick out further than the rest. They are 720 x 480 by 72 ppi. Should I change the ppi?

Yes you can but not like you think. The correct way to fix that is to change the Frame size Width to 655 and not touch the pixel aspect ratio which is correctly set to 1.0. The reason is that you are rendering for the Internet and all internet devices use a pixel aspect ratio of 1.0 so you need to change your video’s width to accomodate the fact that your 720 pixel wide used a pixel aspect of 0.9091 which is really 720 x 0.9091 = 654.552 which rounds up to 655. Render to 655 x 480 PAR 1.0 and you’ll be fine.

No. Pixels Per Inch (PPI) is a printer measurement. It has absolutely no meaning in video.
