When exporting a composition out of After Effects, is there any other way to export with an alpha channel than using the animation preset? Does apple have an uncompressed codec like avid that allows you to generate an alpha channel in an uncompressed video format?

Not that I know of. You’d need to render a separate video with just the alpha info.

why the issue with the Animation codec?
Motion uses internally and when rendering files out for FCP.
