Stereo sound capture through SDI in FCP

Being a sound guy, I turn to you gurus on this small headache of mine. At work, we capture our DigiBetas in Uncompressed 10-bit 4:2:2 through an AJA IO’s SDI input. The whole thing works like a charm except for one niggle we have. Since the sound is captured through SDI, the sound capture is 8 channels, though we usually only have material on tracks 1 and 2. The result is that we get our video clip with two mono tracks instead of a stereo track, regardless of the session and timeline settings. So when we output, we have a boring, flat mono mix, unless we manually pan the mono tracks hard-left and right before output.
There must be some way of capturing sound through SDI and have it as stereo pairs. In fact, I just want the first two channels as a stereo pair. And, yes, it would be a pain to capture the sound through AES. There’s no time to rearrange patchbays these days. Any help will result in me making a toast to your health down at the pub this Friday.
