  shape layer intersect rectangle with open path line

  I have a shape layer that contains a rectangle and an opened path. When I merge them and apply a stroke I get a weird line between the first and last point.
  why? If I put the stroke inside the path and then merge, it shows nothing.
  I can use a mask and it works fine, but I want to know if there is a way to make it work only with shapes.
